To match-drill the holes for the main spar carry through without damaging the original holes I designed a drill jig.
Multiple iterations were done, this is the final CAD:

Works perfectly, the jig has a tight fit in the 4.1 mm hole and allows for a 2.4 mm drill to drill a pilot hole perfect in the center:
